The battery cut off switch is a great suggestions. I've used one for years as my car will sit for days or a couple of weeks without being driven. This tends to run batteries down. Even showing the car with LED light conversions in the doors, it's still a good idea to shut the power off.
As to the auto trans computer question, DMC Houston used to recommend pulling fuse 13 if you have to jump start a DMC12. Supposedly a voltage jolt from a jump could lead to the shift computer failure...

As long as the key is off, disconnecting the battery should not be necessary nor be a problem for the system. However, charging the battery in the car can be an issue I believe.
If the battery is conventional - not an Optima for example - it gives off fumes that can cause corrosion on all the electrical connectors directly above it in the fuse compartment and a problem inside the entire car if you close the doors. I would charge a conventional battery after I take it out of the car.
