As long as the key is off, disconnecting the battery should not be necessary nor be a problem for the system. However, charging the battery in the car can be an issue I believe.
If the battery is conventional - not an Optima for example - it gives off fumes that can cause corrosion on all the electrical connectors directly above it in the fuse compartment and a problem inside the entire car if you close the doors. I would charge a conventional battery after I take it out of the car.
