Again, it seems I've had the exact same problem as you. While my car 
was sitting outside this spring waiting for some decent weather to 
come along so I could get it running again, it sat uncovered though a 
weekend of about 3-4 inches of rain. Monday I went into the car to 
get somthing, when I saw about 6 inches of water filling up the 
passenger side tub. This included the battery compartment, lucky for 
me I removed the battery a few days earier. I couldn't find where the 
water was coming from, and was getting parainod that a neighbor might 
be dumping the water in it. After bailing out more water after 
another soaking with the car locked, I looked to other sources. After 
drying the carpets for probably the 4th or 5th time, I pulled them all 
out, including the seat, and shoved my head under the dash. I could 
see a faint hint of daylight looking up from under there. What had 
happened was that the sealant used to glue the fresh-air intake box to 
the body, had shrunk. This left several gaps in the front wall, where 
the water absolutely poured through. This isn't the worst part. The 
worst part is actually sealing it back up. The best way to do this 
would be to physically remove the entire HVAC controll box, and there 
wasn't a chance in Hell, Mich. I was going to do that. It is a very 
narrow and deep crevace between the HVAC box and front wall which you 
need to reach up into to seal. Again, not so bad if your a small guy 
like me, but even I was having trouble. It took countless attempts of 
sealing from underneith, and I even took the grille below the 
windshield off and dumped sealant around the fresh air box there. I 
really dont know what I did to eventually block the leak, but 
thankfully I dont have it anymore. I acually have this problem of 
shrinking sealant throughout my entire car. All my windows have small 
leaks around thier glue (noticable in a high pressure carwash), and 
several other areas of sealant on the car are showing the signs of 
age. I sure hope this doesn't become a chronic problem on our cars, 
and if it does, at least mine will already be taken care of. :-)
