I replaced the stock filter many times, twice it got plugged and the pump actually blew a hole through the element. I now have a spin-on style which is easy to replace, costs the same or less, and filters much better. I also had a paper filter in place of the pick up screen to prevent junk from killing the pump. That is how I know what plugged the system came from the lines. I'm sure you've replaced your filter but if you're still plugging up I'd replace it again and again and keep checking the tank for particulates as many times as necessary until it stops happening. Also, you probably buy your fuel from the same station every time. Try a different station and see if that helps. Some are careless about what gets in the ground tanks or changing fill-pump filters.
