Drilling out the rivnuts should not have damaged the holes. Just put in new rivnuts. Unless you used a 1/2" drill bit or something....Normally when drilling out rivnuts you just drill or grind the top flange off and push the rivnut into the hole, leaving the hole the original size or very close to it. 

Fiberglass filler aka Bondo has no strength without the strands in it, if you've overdrilled the holes it probably won't reinforce them much. It's not glue either, it will not hold rinuts in at all. They need to be pulled with the correct tool. If you have drilled the holes out too big, you would be better off (crude as this sounds) drilling new holes an inch from the old ones and closing up the old holes. You would of course be drilling new holes in the rocker panels too. You'll never see this unless under the car. 

Like I said, crude but effective.
