It would seem that a stand off platform could be made that is the same height as the top of the bar which effectively raises the floor of the luggage compartment that approximate 1", then place the carpet on top of that.  Yes, you lose about 1" of depth but don't have to deal with the bar being bolted to the carpet nor the altered esthetics of having a strut visible in the luggage well.

I don't have one and have never seen one first-hand, but this would seem to be a work-around.
