For the jumping out of 2nd gear I would suspect a bent or broken roll pin on the shifter rod again. Before going inside recheck the gear shift adjustments and the oil level. The jumping out of 5th gear has nothing to do with the clutch alignment. It is caused by bending the 5th gear shifter fork because you do not get full clutch disengagement which is caused by the plastic clutch line. Same cause as the bent/broken pin on the 2nd gear shift rod. BTW some people report that the transmission shifts better especially when cold by using synthetic oil in the manual transmission. Maybe you want to try that?
