Turning the mixture screw is not the way to set the idle. Make sure the throttle plates are closing all the way. Check that there is no play in the throttle linkage and isn't binding, holding the throttle open. Make sure the throttle is hitting the idle switch turning on the idle motor. Even with new parts you could have water in a spark plug well so check that the boots are fitting tightly and everything is dry. Yes, the timing (mechanical advance) will be off if you are not checking it at idle RPM.
