During heavy rain I once experienced my car not using all 6 
cylinders, bt only five. No. 6 (actual 6=leftside first from the 
rear) had been flooded due to not precisely fitting of the spark plug 
cover. This gives a very rough ride, but the car kept going on.
Perhaps you had an alike situation?
