I would urethane the glass back into the carrier the same way it was before you removed it.

I recently made the mistake of trying to aligning the dimples the way it is supposed to be in the carrier and when I reinstalled it, the glass didn't close properly. Thankfully, I still had the old glass and carrier as reference (the old glass was scratched) and aligned the new glass in the new carrier the way the old glass was in the original carrier. When I reinstalled it, it closed perfectly.

I now know that any time I take anything off my car, to take note how it came off and make sure to reinstall it the same way. Being that our cars are hand built, each one is slightly different and fitment varies between them.
