It may not be the transmission. I experienced a similar situation with a friends car. I could have swore the noise was coming from the transmission but, it turned out to be the fuel pump. The pickup hose had split which caused the pump to suck air as the fuel sloshed around in the tank. It made a heck of mysterious noise and vibration that sounded like it was coming from the transmission. Air in the the fuel lines can cause all sorts of weird noises. The key here is that you say it persists whether or not the clutch is engaged and after you have come to a complete stop. The fuel pump is on all the time as long as the engine is running.
