The short answer is "Yes", you take the old stuff out and put new stuff in. The long answer is "NO". The automatic uses different fluid and it has a filter inside. The automatic also has a separate chamber for the differential which uses gear oil, not trans fluid. The Workshop Manual explains all this in easy to read details.
