The most likely reason for the window to not be closing properly is that the front guide is off the track. It is not an expensive repair but it can be time-consuming. In any case it is not a reason to pass up the car but the cost of repairing it by a shop should be considered when agreeing on the price. It needs to be fixed or rain will get in and ruin the interior (if the car is left outside in the rain). It also won't help the A/C any when driving.
