The clip you are referring to holds the output transistors against the metal cover so it can act like a heat sink. In fact you can go to Radio Shack and add finned heat sinks onto the outside of the cover and use heat sink compound for maximum heat transfer. The caulk is just a rubberized sealer to keep moisture out. A small amount of silicone sealer will do the same thing. Before you seal it up put it together and drive for a while to make sure it is working properly.
